PARALIGN version 5.0 released

PARALIGN version 5.0 was released on 9 April 2008. This release includes support for the Linux i386 platform only. It works well with the latest releases of preformatted databases from NCBI. For more details about the changes, see the release notes.

PARALIGN version 4.2.2 released

PARALIGN version 4.2.2 was released on 11 May 2006. This release includes support for the Linux PowerPC platform and fixes some bugs. For more details about the changes, see the release notes.

PARALIGN version 4.2.1 released

PARALIGN version 4.2.1 was released on 24 March 2006. This is a bugfix release. For more details about the changes, see the release notes.

PARALIGN version 4.2.0 released

PARALIGN version 4.2.0 was released on 3 March 2006. The new version enables the direct use of all the preformatted databases distributed by NCBI. It also implements a unique new feature for searching only sequences from a given source organism, by specifying a taxid number. For more details about the changes, see the release notes.

January 2006:

PARALIGN version 4.1.0 released

PARALIGN version 4.1.0 was released on 12 January 2006. This version allows the use of "masked" alias files (.pal and .nal files), incorporating subsets of other databases. It also fixes some memory leak problems. For more details about the changes, see the release notes.

 

October 2005:

PARALIGN version 4.0.0 released

PARALIGN version 4.0.0 was released on 23 October 2005. This version allows the use large concatenated databases in the form of simple "alias" files. This makes it easy to search very large databases that have been split in order to avoid file system limitations. For more details about the changes, see the release notes.

 

January 2005:

PARALIGN used by the EBI CluSTr project

The EBI CluSTr project uses PARALIGN to carry out rapid Smith-Waterman searches as one of the first steps to construct the CLuSTr database of groups of related proteins. See the CluSTr documentation for more information on how PARALIGN is used. The CluSTr database forms a part of Integr8.

 

October 2004:

PARALIGN version 3.4.1 released

PARALIGN version 3.4.1 was released on 18 October 2004. This version fixes a few minor issues and adds some performance improvement. For more details about the changes, see the release notes.

June 2004:

Drastically increased search speed of PARALIGN online search service by new 66-CPU cluster

The PARALIGN online search service at www.paralign.org is now powered by a 66-CPU computer cluster, drastically increasing search speed. Searches in a translated Human EST database are carried out in about 10 seconds using an average length protein query sequence. Searches in protein databases are done in seconds. The online searches are freely available.

January 2004:

PARALIGN now available on five platforms

PARALIGN version 3.3.7, including the accelerated Smith-Waterman implementation, has now been released for five major computing platforms. The platforms are: Linux on x86, Linux on Itanium, HP-UX on Itanium, MacOS X on PowerPC, and Tru64 Unix on Alpha. The new version is very fast — on most platforms PARALIGN carries out protein searches as fast as BLAST. The new version also includes some new features. PARALIGN can be downloaded now, and licenses are available free of charge for academic, non-commercial use. Free evaluation licenses are given to other users, and online demo searches can be carried out by anyone.

 

November 2003:

PARALIGN for PowerPC, Itanium 2 and Alpha will soon be made available

Sencel Bioinformatics is pleased to announce that a new version of PARALIGN, including the accelerated Smith-Waterman implementation, has been developed for computers based on the PowerPC, Itanium 2 and Alpha processors, in addition to the Pentium processors. The new version is much faster than the old version and also includes some new features. The software will be released soon. Sencel also has plans to release a software library with accelerated Smith-Waterman search functions. Please contact Sencel if you would like to be informed when the software has been released.

Free demo searches are now available without registration. A range of weekly updated databases are available.

Free non-commercial licenses

Free licenses to PARALIGN are now available for non-commercial use, thanks to support from the Functional Genomics programme in Norway (FUGE). Please register first, then request a free license.

Evaluation licenses available

SENCEL's software is now available for evaluation by downloading the software to your own computer. It is available for computers running Linux on Intel Pentium III, Pentium 4 and similar processors.

Sencel accelerates sensitive genome searches

Now you can accelerate Smith-Waterman searches by an order of magnitude using software from Sencel.

Running Sencel's search software is the fastest way to perform Smith-Waterman searches on standard hardware. Using the new ParAlign algorithm, you can obtain the same level of sensitivity at even higher speeds.

The speed is achieved using Sencel's patent pending technology that relies on the multimedia technology embedded in most computers but not generally used by ordinary software.

You can run online searches on this web site to evaluate Sencel's software. Please register to test it. You will soon be able to download an evaluation version of the software to your own computer.

The software will be ready for release shortly, and will initially be available for computers running Linux on Intel Pentium III, Pentium 4 and similar processors.
